Lee made his debut for the club against Northwich Victoria on 18 August 2001 before he scored his debut goal against Scarborough just one month later after signing on the dotted line. Lee went on onto play 36 games for the Glovers while scoring five goals in his first season. Lee went on to establish himself as an indispensable player at the club while forming an excellent partnership with Darren Way. His awesome performances were rewarded with several call-ups to the England National XI in his final year in the Conference.
His unbelievable ability was acknowledged his fellow peers when he was chosen for the Football League Team of the Year for League Two at the end of the 2004/05 season having help guide his side to League One after playing in all bar two league games (injury and suspension) for his club.

Lee was out of contract at the end of the 2005/06 season, meaning that Yeovil could not realise the true value of one of their major assets.
